Stanford Researchers Release Paper2Agent: Turning Research Papers Into AI Agents That Reproduce Results and Run on New Data

Stanford researchers released Paper2Agent, a Nature-published pipeline that turns research papers into MCP servers agents can execute.

A Stanford team led by Jiacheng Miao and James Zou published Paper2Agent in Nature on 16 September 2026. Built on Claude Code's agent SDK, it converts a paper and its codebase into a Model Context Protocol server with validated tools, resources, and prompts. In benchmarks, the AlphaGenome agent built 22 tools in about 45 minutes for US$14, scored 100% on 15 novel queries versus 78.7% for Claude Code with repository access, and cut median runtime 1.9x. ConnectWise Patches ScreenConnect Vulnerability Exploited in Worm-Like Attacks

ConnectWise released urgent patches for CVE-2026-84869 (CVSS 9.9), a missing authorization and improper privilege management flaw in ScreenConnect allowing file transfer and execution through active remote sessions without host confirmation. Huntress reported in-the-wild exploitation since August 20, with attackers using rogue ScreenConnect clients to push four VBScript files for persistence and worm-like propagation to other ScreenConnect clients. The flaw is fixed in ScreenConnect 26.6.5, with disabling the TransferFiles permission as a temporary mitigation. CISA added the CVE to its KEV catalog, requiring federal agencies to patch within three days under BOD 26-04.

The Fly Language Model (FLM) couples the complete MaleCNS v1.0 fruit fly connectome (166,700 nodes, 25,582,938 edges) to a frozen LiquidAI LFM2.5-1.2B-Instruct backbone, training only a 278,528-parameter readout (~0.0238% of backbone parameters). The fly readout improved NLL by 0.0222 nats/token (perplexity 3.98 to 3.90) on 32 SmolTalk dialogues, but a direct-input control without the graph beat it in all three seeds. Relabeling node identities removes the gain and the recurrence contracts state differences by 0.6 per token, so the connectome adds no long-range memory. The MIT-licensed code runs locally on Python 3.12, but study artifacts remain private, limiting independent reproducibility.

Can LLMs Engineer Their Own Agent Harness? ByteDance Seed’s HarnessDev Says Only 34 of 64 Changes Generalize

ByteDance Seed's HarnessDev benchmark finds LLM-built agent harnesses trail human engineering on code and search, with only 34 of 64 revisions generalizing.

Researchers from ByteDance Seed, SUTD, Georgia Tech, M-A-P, and TokenWave.AI introduce HarnessDev, a benchmark that evaluates the runnable agent harness an LLM writes rather than its answers, using Creation and Evolution stages across SWE-bench Pro, Terminal-Bench 2.1, MLE-bench, EQ-Bench3, and BrowseComp (2,207 instances). Six creator models including Opus 4.8, GPT-5.5, Gemini 3.1 Pro, DeepSeek V4 Pro, Qwen 3.7 Max, and Seed 2.0 Pro were tested; Opus 4.8 posted the best average of 67.8 versus an 86.2 human-engineered reference. Self-built harnesses beat references on writing and ML experimentation but lag badly on code and search, and quality proved executor-specific: Opus 4.8 fell from 69.3 to 33.0 on SWE-bench Pro when the executor was switched to Gemini. Evolution gains were small and noisy: of 64 adjacent changes, feedback and held-out scores agreed only 34 times (53.1%), and much generated state and memory code never executed.

On the ToolBench database of 16,000+ APIs, ToolGrad raised generation pass rate from 63.8% to 99.8% while increasing tool uses per sample from 2.1 to 3.4 and cutting tool-use steps from 34.3 to 20.0. Fine-tuning Gemma-3 at 1B, 4B, and 12B parameters on the 500-sample ToolGrad-500 dataset lifted ToolGrad-12B to 83.1 on the Berkeley Function Calling Leaderboard, near Gemini 2.5 Pro at 83.2 and ahead of GPT-5 at 74.4. Code is Apache-2.0, with the dataset, PyPI package, and models available on Hugging Face.

Google released Mantis on GitHub under Apache 2.0 as a stack-agnostic set of slash-command skills that chain through the full vulnerability lifecycle: mining version history, building threat models, filtering findings, reproducing bugs in gVisor or network-disabled VMs, assembling exploit chains, patching, and scoring residual risk from 1 to 10. It runs with Gemini CLI, Antigravity CLI, the Google ADK, or comparable agent frameworks, and a supervisor skill (/mantis-meta-agent) can drive the whole loop. Google says the design targets the sub-7 percent true-positive rate of naive AI code scanning, and that its hierarchical summary tree cuts token overhead by over 85 percent. The toolkit is deployable for local and internal evaluation but not yet recommended for production.
